I found the problem.
update.microsoft.com *doesn't work* in IE 11. At all. It detects that you're using IE 11 and ignores that you might have a REASON to want to go to the site.
Removing IE 11 leaves IE 10, and if you're using IE 10 the site checks and lets you install the upgrade.

And by "improved" I mean "completely broke a bunch of basic functionality", including passive FTP (http://stackoverflow.com/questions/19683291/wininet-from-ie-11-randomly-returns-error-12003-for-most-ftp-functions). Which, y'know, our principal piece of software relies on.
Microsoft's workaround for this? "Don't use PASV." Thanks a bunch, fuckers.
So, yeah, we're kind of telling everyone to stick with IE 10, or downgrade if they've already upgraded.
